Split second audio silence between clips

Its bad enough I have to convert hundreds of files from mov to mp4, but have any of you noticed when you put the individual clips together that there is a split second dead spot at the end of each clip? And that creates a pop thru my videos.
I have used Handbrake to convert to mp4 but I tried a online converter and same result. I don't have a mov player so I dont know if its the camera or the conversion.
 
are you joining MOV files and then converting to MP4, or converting the files and then joining?
 
Oh no. Handbreak converts each file individually. Should I join all of the files first, I could see how that may work.
 
probably easier to just work with the MOV files but regardless stitching them together prior to any conversion would be a better option
 
So just to try it out I d/Led a free program called Free Video Joiner and seems to be good now. And it actually joins and converts to mp4 on the fly.
